It depends on the Flange standard you are following. For e.g. refer ASME
B16.5, para 7.8 for tolerance on the mismatch of the drilled holes/BCD.
For
other standards, you may have to refer to the appropriate standards,
referred therein.

Please let me know what is the tolerance ( misalignment ) for two
flanges
joint together by stud bolts as per any standard.
