Vacuum box leak testing is to locate leaks in a pressure boundary that cannot be directly pressurized. Very minute leakage throughout the body (one side of wall to other side of wall) can check with vacuum box leak test.
LPT is locating the surface opening discontinuities only. And not giving the any idea if the discontinuity is throughout the body.
 
Both the methods have distinct benefits and can't say which one is superior. It's purely depends what type of discontinuity you are looking for; accordingly you may apply the method.
