Who is the Paint Manufacturer? The Paint Supplier can give you the exact solution seeing the pinholes.
Generally During the MId Coat Epoxy based paint need to be applied primarily with a mist coat(around 30 to 40 % thinner to get a DFT appox half of the required midcoat DFT) ) and later or remaining DFT with the  regular coat.
 
After the mist coat a 30 to 45 min (drying time)to be given and  later the secong coat to be followed.This will help the escape of air bubbles which cause the pinholes.
Poor surface preparation also can be a reason also kindly check the paint system ,mixing ratio,and the application of the paint in tha data sheet which can also help you in eliminating the defect.
